mobi conversion not complete in one step

I am having a problem. I have calibre loaded onto my computer, but when I do a fanfic download, it only goes to 97% and doesn't complete the full mobi conversion. I end up with an HTML that I still have to go onto Calibre separately to convert to the mobi. I am not sure what I have done wrong in the set up process. My output format is set to mobipocket and my Calibe path to e-book convert is set to calbre2/ebookconvert/.exe. Can you help me? I had this set up right several versions ago where just your download gave me the mobi version, but I haven't been able to get it right for the last several updates. Thanks.

calbre2/ebookconvert/.exe

1. It's Calibre2 not calbre2
2. the exe is called "ebook-convert.exe"
